Yes! In fact, most SBIR awardees end up applying and winning multiple awards since they become habituated to going through the process (read more here).
However, you’ll need to be careful that you don’t get Federal funds from multiple places to fund exactly the same scope of work, since double-dipping of that nature is illegal. When you apply for multiple agencies, you naturally end up applying with slightly different scopes of work because every agency cares about a different mission and so what they fund is also different aspects of any given project.
